The real beauty of Photoshop is it's ability to deal with transparencies and gradients.
Have you tried both?
Layers are easily made transparent by messing with the opacity bar--but have you done the same thing with the Gradient Options? Double click on the gradient tool and you'll see the familiar controller where you play with the millions of color gradient options available. But don't overlook the Brush Modes (usually set to "Normal") and the Opacity (usually set to 100%). By trying different transparency options plus the 17 brush modes you can really have fun (or ruin) a gradient in no time!
Always get the gradient graduating in the wrong direction? Click on Reverse button below Gradient pulldown menu and above the Gradient Preview window. That way Photoshop and you will agree where the gradient needs to start.
Don't miss the Edit button (or at least never admit you've missed it). It sends you to the Gradient Editor for way too much power or how and why your gradients work. And please save your favorite blends! You know you love them! Just hit the "New" button and name it something clever like "Alien Hull" or "Sunlit Lollipop."

Be sure to tangle with "Radial" "Angle" "Reflected" and "Diamond" choices by clicking Gradient Tool options in the upper menu bar. Again, there is a lot of power there.
